Car Alarms: Auto Mate 3, remote transmitters, alarmtek

Hello, Happy Holidays !!  Please help, I have and auto mate 3 which works great until I replaced the car battery, now the remote does not work, alarm sets it self after 45 seconds, and in order to get into the vehicle, I have to use the door key, open door, which sets off alarm, so I   put key into ignition, turn to the on position and hit the valet button, I have to repeat this every time, any ideas??
