Are the Motorcraft brake pads you can buy on sites such as Rockauto.com the exact same pads quality wise as you get at the dealerships?

Yes they are. I use them everyday. They are Fords second best brake pads. If you want O.E.M. brake pads, ask for Ford OEM. they are the ones designed for your Ford and are the most quiet and expensive. I use Motorcraft on my Ford.
